I prefer the Hunter purely 'cos Bloodwing is IMO one of the coolest special abilities in any game.
Skillwise, I'm beginning by maxing out all of Bloodwing's skills so I deal higher damage with him and get more loot (it's fantastic when every enemy is dropping precious ammo, particularly in the larger dungeons, and the cash adds up very fast). Then I'm probably going to max out the sniper skills, purely 'cos I don't use pistols at all.
For weapons, my "main" four (although you must appreciate that this changes a LOT due to the nature of the game) are:
Rocket launcher
Damage - 430
Electric element
Combat rifle
Damage - 58
Fire rate - 10.6 +44%
+53% recoil reduction
Sniper rifle
Damage - 287 +40%
+150 critical damage (this thing is pwnage for headshots)
SMG
Damage - 48
Fire rate - 10.8
+35% critical damage (great for close up combat)
+47% recoil reduction
